I was reminded of the "Hot Sauce" meta-content framework that Apple research put out a few years ago... I believe the project was subsequently dropped, although I came across a page that references some sites and includes directions on how to "Sauce" your own site:
http://www.xspace.net/hotsauce/index.html
On the "XSpaces" page, you may get best results by looking at personal pages, or search for "project x hot sauce" in google...
At any rate, I had Hot Sauce's map of Yahoo running at one time, and it was a full-blown 3d implementation of Yahoo's tree structure. It was quite fun and natural to use. Hope someone is developing a similar project in open source, or at least for X11...

postscript: wading through the google results, I came across a slashdot thread about hyperbolic trees that mentions several similar projects; evidently, including one from Microsoft that was included with their IIS server software, and other interesting history about the technology and licensing behind it.

question: when you "think in 3D", do you mean an immersive environment, one where you could be at any point looking in any direction?
I know when I think about my site maps in "3D" its more like 2D+Z ... it's a 2D map with zoomable details. I could be at any point, but I would only be looking in one direction - looking directly down onto the map. As my mental eye zooms in different details reveal themselves, sometimes in layers.

Yes, exactly. I see a 3-d spiderweb in which my mind holds and I can easily traverse internally-- if someone asks me if this links to that, or what a certain function does I can visualize it as either a static or self inventing webline. it's pretty weird. When holding very complex maps in my head, I feel like it's a giant model balanced on the top of my head, and I have to walk carefully so as not to cause it collapse. The web is definately a three dimensional space for me, but more-- maybe four, including time for dynamic structures.
